PSConfig and non sharepoint web sites

Hello:

I hosted few web sites on IIS in SharePoint application server that are not SharePoint web applications. When I run PSConfig, it fails on step 9. I suspect it's because of these sites. How can I tell PSconfig to ignore these sites?
