A web configuration modification operation is already running - Only 1 ApplyWebConfigModifications

I'm getting this when I try to create a new Site Collection based off of a custom site template, to a farm environment. I've checked over and over to make sure there is only one ApplyWebConfigModifications call per feature. Is there any other reason this problem might appear? My CA site is it's own App Server, and there are 2 WFE's, of which the features have been deployed but aren't activated until the new site def. is deployed (Site Collection scoped).
